To get Nook to upgrade his shop you have to pay off your mortgage on your house first. Everytime you pay it off, he will offer to build a bigger house for you and then a few days later he will have a bigger store. Pay the mortgage at the computer inside the town hall.

My daughter and I do the same except for some reason she gets to see different NPC's then I do because of when we play. Plus nothing is open when I get to get on which is normally after 9pm when everything closes.
